Why didn't they use the alicorn amulet to help in fighting Tirek?

The alicorn amulet's origins are very mysterious. Where it came from, who made it and how it was made is up for question. Zecora was the last to have possession of it and she didn't make an appearance in Twilight's Kingdom maybe at the ending but she never lent a hoof in helping taking down Tirek.

 

With the Alicorn Amulet on Twilight she could have had the extra punch to take down Tirek, the alicorn amulet was basically the 5th alicorn magic around Equestria. What was Zecora doing with it?

To me, it appeared to have a corrupting influence on Trixie, so it's inclusion in the finale would have required that element to be addressed which would have wound up making the final product convoluted.

I don't think so. Trixie was still the way she was after removing the alicorn amulet and trying to take it back from Rainbow Dash, she attempted to use a spell that was supposed to make RD writhe in agony probably a spell akin to the Harry Poter series one of the worst spells. The amulet gave her reddish eyes but that's more of an energy surge if anything.

Trixie did calm down quite quickly after the amulet was removed... I guess the consideration is how quickly the Amulet corrupts ponies and whether Twilight would've been able to take Tirek down before succumbing to the amulet's influence. A situation which would probably become a bigger threat than Tirek.

Well when your powers are stripped from you what else can you do but to surrender.

Godzilla Threshold or not, that would have been a very bad idea. Besides the corrupting factor making Twilight refuse to remove the amulet even if she won, Tirek might have just been able to drain the Amulet itself without directly draining Twilight, making him even more powerful. 

 

I believe there was a fic that proposed this idea...and ended with her friends dead (whether killed by Twiligth or Tirek I can't remember), the Princesses still locked in Tartarus, and Twilight as the sole tyrannical overlord of the now magic-less population after she drained Tirek of every drop of magic in Equestria and kept it solely for herself. So yeah, bad idea all around.

Combine the alicorn amulet with Twilight and the alicorns' magic, and Twilight would have become the season 4 finale villain.

She would have defeated Tirek, but she would have got corrupted by the amulet (Twilight is kinda mentally unstable).

They most likely do not even want to consider it due to chance of corruption. As we seen with Trixie, the amulet makes its user slowly go mad with power and applying that to an alicorn, while also giving a significant power boost, would be a recipe for not so good things.

The way I see it, there are two potential issues with this.

 

Firstly, we don't know whether the Alicorn Amulet can even empower an actual Alicorn. I guess it depends on whether it works like a flat "upgrade" to your powers, or simply raises your powers to a certain preset level - if you are already stronger than the amulet, chances are it can't offer anything of significance to you.

 

Secondly, the amulet has been show to corrupt its wielder. Again, we don't know how effective that would be against an actual alicorn, but assuming it still works as advertised you run the very real risk of Twilight succumbing to the corruption, especially as she is already in a volatile situation, pissed off beyond belief and doing her damnedest to beat someone in to the ground, if not outright kill them. The Amulet would be only too happy to feed that furnace.

 

And then the world is screwed for good, because even if Twilight manages to kill Tirek in this state, chances are she would become the worst tyrant Equestria has ever seen - and with everyone else drained of their magic, there isn't going to be any comebacks.

 

So ... probably not worth the risk.

 

Besides, it's not like Twilight couldn't have beaten him anyway - even though he kept getting back up just fine, it's Tirek who took most of the beatings during their battle, and Twilight didn't look like she was about to slow down anytime soon. She stopped fighting because Tirek took her friends hostage, not because she lacked power to keep going.

They were pretty clear in Magic Duel that the Alicorn Amulet drove the wearer slowly and evilly insane. I doubt Twilight would have wanted anything to do with it, no matter the advantage it might have given.

Mainly due to the effect of the amulet driving the user mad. Probably not a good idea to give a super powered Twilight an artifact that would push her over the edge even if it did boost her power to break the stale mate with Tirek. Not worth the risk, and it is kind of a moot point anyways seeing how things played out.
