What were some times a cartoon made references to movies or literature that the target audience wouldn't get? I think Billy and Mandy referenced Dune a few times.

Sometimes producers like to make hints on refecences from other shows, cartoons in their work because they maybe had reason like they loved that moments from show/cartoon that they took reference. Or sometimes anyone can just took it because somethign is popular to get some popularity or just by a wish. Its depend on choose.

Well Gravity Falls had an episode referencing a bunch of video games, but Street Fighter in particular.

 

Also in Weirdmageddon part 1 there was a huge Mad Max-esque car chase.  It may have been a reference to Road Warrior instead of Fury Road (or it could have referenced Fury Road) but still, this fanmade crossover trailer is still pretty fitting:

Megas XLR is full of references of different games and anime, Sailor Moon, Gatchaman, Power Rangers, Captain Harlock Godzilla, Mario, Sonic, Smurfs and various popular giant robots ranging from Transformers, Gundam, and Voltron to even more obscure stuff things like Mazinger Z

 

I'm pretty sure I'm missing a lot more, but that show was the ultimate homage to geek culture. Makes me wish what could've happened if it was still around when Gurren Lagann came out
