The Chop Shop scenes from Robots(the first one having a Tom Waits song playing during the beginning of it didn’t help it any, given how goddamn threatening his voice sounds).

The scene with the grandma in the first Spongebob Movie.

Scars death in the Lion King.

Woodys Nightmare from Toy Story 2(and the first encounter with Sids toys and the scene where the toys scare Sid from the first one too)

The clown nightmare from Brave Little Toaster. 
 

Hoppers death from Bugs Life

Sid's toys in the first Toy Story, the Frogfish/Ice Cream scene in the first Spongebob movie (oh, and the Cyclops too), the Dr. Octopus hospital scene from Spider-Man 2, Hell, Oogie Boogie from Nightmare Before Christmas...there are a number of movies that scared me as a kid.
