Stormgiggle took his chance. Even though his Twilight Sparkle necklace protected him from friendship and harmony magic, and thus protected him from being harmed by the lasers, he pretended to be killed anyway.

 

"Alas! I have been slain!"

 

Stormgiggle destroyed both his mind and body in the virtual and the real world. An innocent Dan would think his death a horrible mistake, and a guilty one would be unable to continue his manipulations. It mattered little. While both his body and mind were gone forever, Stormgiggle's soul was still his to command. His soul left for parts unknown, to eventually reform back into Stormgiggle at his full power when the time was right.
