Well Princess Cadance already has experience running a kingdom, and Twilight has lifted the sun before. So I think the royal "sisters in law" would take over.

I never said anything about Ponyville. And since when would a Royal Box be limited to just the royals for one nation?

Celestia and Luna may not be goddesses, but they're pretty close. If something killed them, I don't think there'd be any Equestria left to rule! But I'd have to say that Shining Armor and Cadence would take over.

And why would they do that? When Celestia and Luna went missing, Twilight may have been forced into taking command but she showed that she was capable of doing so and Cadance already runs the Crystal Empire.

 

For what possible reason would they sit idly by and watch while Equestria descends into possible anarchy without a ruling monarch(s)? I can already see factions of all three tribes trying to declare dominance (Unicorns would be front and center sadly) but then you have the griffins and even the dragons likely trying to fill in the power vaccum left in the sisters' wake.

Ponyville is not nearly as big as the crystal empire. Oh, Twilight would have help, from her friends, she couldn't do it herself.

Well the obvious answer is that it would be either Cadence or Twilight
but since Cadence is already busy with her own kingdom and Twilight can't obviously put the sun and moon down by herself..I believe that Princess Luna and Celestia probably have connections with other princesses that we don't know yet.

Twilight and Candace would be good candidates, Candace, if given that power will probably combine the two kingdoms however, Twilight should be able to do a good job for a while, help from her friends should help to put less stress on the situation, but seeing as how they are not in such a royal status, Twilight will be left running the kingdom solo after some decades.

 

Still, Celestia had been running Equestria for a very long time after Luna got banished to the moon. so running the kingdom alone is not impossible

Twilight would probably take Celestia's place, and Cadence Luna's. Or the other way around, since Cadence has been a princess longer, and Twilight is a bit insecure when it comes to leadership.
