Twilight: Lesson Zero, Boast Busters (Boast Busters isn't a great episode, but it does do Twilight well)

Rainbow Dash: Wonderbolts Academy

Pinkie Pie: A Friend In Deed, Party Of One

Rarity: Sweet And Elite, Sisterhooves Social, The Dog And Pony Show, Suited For Success. (This character gets the best solo episodes, these are just a few, I couldn't put all of them.

Apple Jack: The Last Round Up

Fluttershy: Dragonshy, Hurricane Fluttershy

Fluttershy: Hurricane Fluttershy is easily the best according to her character. A character whose "shyness" became much deeper than that. Her "shyness" is the basis of being psychologically bullied as a filly, and being forced to help work on the tornado revives those memories, especially when other ponies started laughing at her in Act 1.

Twilight: While not the cream of the crop, Magic Duel proved how intelligent Twilight really is. Many episodes with Twilight around tell the audience she's smart; this is one of the episodes to actively show it. Instead of fighting back with equally raw power (something she can't even do at this point), she called for her friends and helped defeat Trixie at her own game: illusions. It's an expansion of her character that Twilight needed post-LZ.

Rainbow Dash: Wonderbolts Academy. Outside of Sonic Rainboom and (as a secondary) Sleepless in Ponyville, this episode thoroughly balanced Dash's character. Cocky, ready to prove, energetic, doubtful, reserved, full of integrity, and loyal to her friends and morals. In twenty minutes, almost every facet of her character is explored, which is really hard to do simply by how complex she really is.

Rarity: If anyone wants to see how well-done Rarity's character is, Suited for Success is the most viable option. (Rarity Takes Manehattan is honorable mention because her generosity is hammed in in Act 1.) A character whose most noble trait is generosity, it as put to the test thanks to her friends' meddling and clueless ideas about design. Rarity's character initially took a big hit because she her personality was pretty petty. Suited for Success evolved her character.

Pinkie Pie: During a season where she was flanderized so often, Pinkie Pride really stands out as an episode that treats her as a character. Pinkie Pie has so many outlets, and this episode really explores her so thoroughly to the point where you can really feel for her and understand her thought process. A character so lively felt justified to start a goof-off against the ponified Weird Al, but had the decency to understand when it's too far and just wants to make others happy.

Applejack: The Last Roundup may be her best episode, but the AJ-centered episode to really explore her proud family values is Apple Family Reunion (the most underrated episode of the entire show from an analysis perspective). Rather than tackling on the stubbornness for the dozenth time, her focus is how to make the Apple Family Reunion grander, seeing as how there's a chance some ponies might not even be alive for the next. Despite trying to do the right thing, she kept screwing up, and you can feel for her and understand her. It doesn't have the scale that Pinkie Pride has, and it's a weaker episode in context, but it tackles AJ's character quite well.

For Pinkie, I would go w 3 episodes.  Baby Cakes, Too Many Pinkies, & Pinkie's Pride.  In that order, it shows Pinkie gaining (some) maturity & awareness of the consequences of her actions.  She has grown from Pinkie to Pinkie Lite.

Twilight, Canterlot Wedding shows her worst side (part 1) & her best (part 2).  +Winter Wrap Up.  You get her total character.

Rarity Secret of My Excess or A Dog And Pony Show + For Whom The Sweetie Belle Toils.  Shows her best & worst.

Dash The Wonderbolts Academy & Hurricane Fluttershy

Fluttershy Dragonshy & Hurricane Fluttershy.  These 3 episodes cover both Dash & Fluttershy at their best & worst

Apple Jack either Apple Family Reunion or Pinkie Apple Pie (which also covers Pinkie Lite)  Both show AJ at her best & worst
