Well it is based on their personalities.

Apple Bloom like Blossom is the leader on whatever task the girls take on.

Similarly to Bubbles, Sweetie Belle is the more bubbly of the CMC.

And Scootaloo like Buttercup is a tomboy.

Plus both groups are a trio of three young girls, and they both come from shows that Lauren Faust was involved in.
