since it has been established that Fluttershy liked manga and is an otaku (back in "Scare Master"), do you guys think she's the kind of pony who secretly likes yaoi (romantic relationship between men) and is a fujoshi (woman who likes male x male relationships)

I don't know about 'secretly', but if I consider Fluttershy to be an average female otaku, then I'd say she's likely to be a yaoi fan.

one has to wonder how she got her hooves on the manga in the first place, to know of its characters. There aren't many (if any) anime references in Equestria. So my instinct is kind of going toward the g1 Japanese line of Osharena Ponies and her having some sort of interaction with them  (or their Japony homeland) offscreen.

That might be a point of origin for manga in Equestria, though I don’t know much about G1. Maybe that’s the culture Mistmane comes from. I would also suggest that there are parts of Pony society not shown onscreen, though, and that there is probably an otaku community and manga stores in Equestria.

No, it was never estblished that Fluttershy was a weeb. Yes, the paper cut-outs in that episodes were referances to some anime. But that's all they were, referances. They aren't meant to be taken at face vaule. 

I mean, there is an minecraft referance is skyrim but that doesn't mean that those games take place in the same world.
