How was Equestria created?

Pinkie Pie did her best, though.

I actually think Pinkie Pie related a fundamentally accurate, albeit allegorical explanation of the creation of Equestria.

Pinkie Pie's tale was among others told by the mane six in the Cutie Mark Chronicles episode that related how they got their cutie marks, and at the end of the episode they found out their experiences were all connected. All of these experiences involved harmony in some form, but Pinkie's did in a very direct way: she discovered happiness and love, overcoming a previous mindset in which she had succumbed to unhappiness and monotony.

Perhaps that is exactly how Equestria was made. At this point the details are left up to pure speculation, but perhaps Equestria was born out of harmony itself. Pinkie Pie could be considered an allegory for this. As her cutie mark and element of harmony both involve laughter, that implies that her true nature is the spirit of (positive) laughter. She went through a period of her life that was the exact opposite, and she did not earn her cutie mark until she embraced laughter and became the Pinkie Pie we know in the show. Perhaps the true nature of Equestria is harmonious, but the ponies go through dark periods in which they must learn to embrace harmony and their true selves. Pinkie's experience could be generalized as an archetypal model for the nature of experiencing and overcoming darkness.

Equestria may have been born out of harmony itself: an existence on a spiritual level growing into the physical realm. Perhaps this is how the Tree of Harmony and any other primordial, fundamental aspects of Equestria grew into existence, enabling its continued progression.

If Equestria did indeed originate out of a spiritual realm, perhaps certain spirits took a particular interest in it and physically incarnated themselves in it. Perhaps that would explain the origination of beings such as Celestia, Luna, and Discord. However, due to Discord's previous nature I am more inclined to believe that he stumbled upon Equestria by chance at some point and did not necessarily take an interest in its genesis.

I believe this would explain much of the phenomena in the show, such as magic in general, the Crystal Empire, the Elements of Harmony, Rainbow Power, and so on. All of these things have a nonphysical essence to them. The Crystal Empire involves group meditation resulting in the channeling of positive energy to activate the Crystal Heart. The Elements of Harmony, and later on Rainbow Power seem to be a far more basic and fundamental aspect of existence than magic in general, as it was demonstrated multiple times in season four that the magic of the elements of harmony was not bound by the actual elements, nor the mane six, nor any physical constraint, for it would appear anywhere at proper moments. Perhaps the Elements of Harmony and Rainbow Power are the very essence of Equestria itself, what it originated from, what it is, and what it always will be: harmony.

Pinkie merely left out the time travel aspect of her first party.  The particles from that improbable act caused the universe to exist.

Celestia has ruled improbability drives illegal since that very day.

Once upon a time, there was a beautiful princess named Lauren Faust. Hearing of her legendary exploits, the "Evil" Kingdom of Hasbro sent her a monster disguised as a suitor, offered her a extravagant gift with vast powers, but at a deadly cost. She used this gift to revive a long forgotten artifact that had been considered forever lost and used it to restore the ancient kingdom it guarded. The kingdom was revived, renewed beyond its former glory, drawing the awe and hatred of many alike.

Princess Faust however soon realized the poisonous corrupting influence of the gift that Hasbro had given her however, and sought to seal it away and weaken its influence. Doing so however, banished Princess Faust from the kingdom she had restored and to this day she has not been seen since.

It has been said that on chance occasions, her presence can be felt in the higher realms of Twitter and Facebook, and reports have been sighted that remnants of her former self persist and emerge from time in this mortal world.
