I believe Rainbow Dash would have Mega Altaria simply because it resembles a cloud.

Fluttershy would have Mega Audino as a healing type of pokemon such as it would be the type of pokemon she would be interested in.

Rarity would have Mega Absol and appreciate it for it's beauty and grace.

Twilight would have Mega Gardevoir because if she was a pokemon trainer I could see Twilight being a psychic type specialist.

Rainbow Dash would have Mega Pidgeot because it looks cool and is a flying type.

Pinkie Pie would have something unexpected so I would go with Mega Banette.

Lastly I think Applejack would have Mega Mawile or Mega Houndoom
