Movies in question: Iron Man (2008), The Incredible Hulk (2008), Iron Man 2 (2010), Thor (2011), Captain America: The First Avenger (2011), and the new Avengers film (2012).

WARNING! Spoilers below. If you haven't watched these films already, I suggest you turn back now if you're planning on watching them soon.

I would personally have to choose Loki. He's cunning, brutal (when he wants to be), manipulative (he almost successfully became king of Asgard through deception), and is out to claim the throne for himself for a purpose. He's a genius, but jealousy and resentment towards his kin (adoptive) made him treacherous and it sparked a war between Asgardians and the Ice Giants. Part of me wants to believe that he doesn't want to do this, but nonetheless he ends up doing it anyways - it's the classic case of where a very close ally of yours turned against you for his own selfish reasons.

As for the other choices...

Abomination: This guy is basically a disgruntled soldier who's hungry for power. Once he became "Abomination" through the help of a scientist, he loses all respect for human life and proceeds to destroy everything in sight. He even goes as far as to show attitude to his superior officer after an initial dose of a "super serum" which greatly enhanced his physical attributes.

Iron Monger/Obadiah Stane: Tony Stark's "trusted" second-in-command of Stark Industries, who becomes discontent with Tony after learning about Tony's escape from captivity at the hands of terrorists (Stark creates an armored suit - basically a very early version of his Iron Man suit). He's cunning, but is pretty much overcome with jealousy throughout the majority of the film, even going as far as yelling at the scientists responsible for creating his Iron Monger suit (which is huge) due to perceived lack of competence on their parts (Stark was able to build an armored suit with a box of scraps whereas these scientists, even with a large pool of resources at their disposal, cannot find a way to quickly make the same suit themselves).

Crimson Dynamo/Ivan Vanko: The main villain in Iron Man 2 - the guy has a personal vendetta against the Stark family for ruining his family's name, so he uses his father's resources to create his own "version" of the Iron Man suit and try to put Stark away. This guy's a genius - not Tony Stark genius, but smart enough to create lots of problems (building all those Drones, for example) for both Stark and his friend War Machine (Colonel Rhodes). He's mainly driven by his hatred of Stark and Stark Industries.

Red Skull: Captain America's arch-nemesis. A tactical genius and ruthless leader of the Nazis, his blood red head (hence his name) instills fear to even his own men and they would not question it, ever. He is obsessed with taking over the world and making it into his name, a code that his regime follows - "Heil Hydra". Both Captain America and Red Skull have been injected with the serum which grants them superhuman abilities, but unlike Captain America, whom after receiving his dose tries to bring about justice (not for himself), Red Skull is bent on helping himself and getting to his needs, therefore coming off as a selfish dictator who cares not of his own regime, in a way.

Pick your favorite :)

There's no explanation for Loki...

Edit: Oh wait.

I say Loki because in my opinion he has the best backstory and character developement.

Loki because he was the most fun to watch. Though if you took in to account the other marvel movies then I'd say either the Green Goblin or Doc Ock. William Dafoe and Alfred Molina were great choices for there respective roles.
