I would say the G-Man from the Half-Life games is probably my favorite. I like it how he saves your life on several occasions, but he still manipulates you into doing his bidding.

GLaDOS is a pretty awesome villain too!

 

I of course have to give praise to the Mother Trilogy Villains!

Giygas is the pure essence of evil, but I think he gets beat by Porky Minch!

 

He starts a series of events that makes the ABSOLUTE most tragic story I have ever seen!

 

Not sure if that makes him my favorite Villain still...

Dormin of Shadow of the Colossus is a villain that causes tragic events that are almost as sad a Mother 3! Plus he's a demon... bonus points.
