I had to break out my emergency detective kit watch the episode 14 times and send it of to be examined and i can say without a doubt she was in that episode. In the intro if you look in the train you can see her.

She made her reappearance in the episode ''Rainbow Falls''. If you watch the scene where Fluttershy and Bulk Bycepts, are talking to Rainbow Dash while she is lying in her hospital bed, Fluttershy mentions that they found a replacement and the camera then turns to Derpy who appears through the door waving a flag. She also made several appearances in ''Pinkie's Pride".

 

SHE'S BACK!!! And she's here to stay.
