In my opinion, my favorites story wise were Chrono Trigger and Mother 3.

 

Chrono Trigger starts as a pretty big adventure, but as you go along it slowly becomes more and more epic with each passing event.

 

Mother 3 was a weird one because it didn't focus TOO much on story at all times, but when it did it hit you with just the right amount of detail in the right amount of places. It was also a horribly tragic and depressing tale; one of the few to actually make me cry in public.

It's got a fantastic sense of humor, first of all, and I actually laughed out loud several times. Second, it's got so many side details because you can use every power on everyone. I love that. You can use psychokinesis to kill squirrels and they will turn into a squirrel roast dinner that can be eaten for health. It's an easy game, but I like that because it's fun as hell.

 

But most importantly, it's got really inventive levels based around mental worlds that do a wonderful job of telling you a story. I love so many of the characters and helping them out is really something you genuinely want to do. The main character, Razputin (pictured above) is a great protagonist; he's goofy, he's sarcastic, and he's a massive dork. 

 

My favorite collectible in the game are the memory vaults, two per world. They always offer fascinating insight into the characters; very dark insight, even. I tried to find them as fast as possible in all the levels because I wanted to know about these people.

With that being said, I would love to see a few Halo games in the Covenant's point of view, especially more with the Elites, I thought it was awesome on Halo 3, when you are allied with the Elites, and as missions progressed you fought along side them. Made the story interesting. Like the quote, "Yesterday's enemy is today's friend."

I agree. Halo 2 was also amazing because you played as the Arbiter. It added a whole new perspective of the game, and helped give way to the Elite uprising. I would love to see a game as a Covenant strike force. Perhaps, you could be a "good" Covenant strike force (good meaning those who kept the human and Covenant truce), and you could be going after the Elite terrorist Jul Mdama.  :D

Ever17:  The Out of Infinity is by far the greatest story oriented game.  It is both a novel and a game (it is labeled as a "visual novel" after all).   Not only was it written with expert skill, but the story was extremely in depth.  The game makes players follow five different routes; in order to unlock the fifth, the previous four must be completed.  The first four provide all the necessary backstory for the fifth.   The fifth story line is the crown jewel, as to be expected.  It is quite possibly the most eye-opening ending of all time, I kid you not.  Combing aspects of science fiction, survival horror, and psychological thriller novels,  Ever17 is not to be missed. 

 

From the same writer, there's the Zero Escape series consisting of 999: 9 Hours, 9 Persons, 9 Doors and Virtue's Last Reward. Yet another Visual Novel, the story of this series is nothing short of mind blowing. The characters are unique and engaging, the story is sheer mastery of a work and the concepts introduced here are shown in such a way that even the most outlandish of ideas makes total and complete sense in context. Don't even get me started on the amount of subtle foreshadowing littered throughout the second game. With copious amounts of multiple endings, some of which need to be unlocked in order to assess even more endings, this series lives up to the genre in like a good book you won't be able to put it down. 

 

Seriously, if your mind isn't completely blown by the end, then you're doing something wrong.
