Huh. It's actually interesting question and I don't even know how to answer, because... what do we really know about their childhood? Almost nothing. I mean, yes, we know that Fluttershy was bullied by other ponies, because of her difficulties with flying, but apart of that we don't really know if she had bad childhood. It's possible that she was really happy. We don't know what happened with her parents, but we can't simply assume that they're dead and I don't think so. She had Rainbow Dash, her parents and when she discovered Ponyville she has also her animals and probably made some other friends there. Her childhood had some bad moments, but in the end she found her own place, where she could be herself and that's what the most important.

Pinkie Pie wasn't happy as a child, for obvious reason, but after Sonic Rainboom her life changed. We saw in Pinkie Pride that after she moved to Ponyville she was really happy So... some part of her childhood wasn't really good, but later it changed. She became a party pony at a young age and was happy making other ponies smile and showing them that life has a lot to offer. In fact, she was such a happy filly, that she inspired Cheese Sandwich to also become the party pony. 

Rarity. Her childhood wasn't bad, though she probably always had to prove her parents that she wants to be a fashionista. In Sisterhooves Social we saw that her life is different than her parents. They rather don't care about fashion as much as she does and it's hard for child, when parent don't understand your passion. But other than that, her childhood was rather okay. Nothing really bad. She always had everything she wanted and found her biggest passion, which became her style of life

Twilight was rather happy. She has her parents, brother, studies with Celestia and Spike. Everything she always wanted

We don't really know much about Dash, but I don't think that there's much to say. Dash is Dash, no matter what She was, is and always will be the same.

 

I'd go with Applejack... she lost her parents at a young age and was insecure of her life. She moved to her relatives, because she wanted to try how it feels to be someone else. It must have been really hard for her and I can't even imagine how fast she had to grow up. Along with Mac she had to take care of Apple Bloom and the farm. Granny Smith is rather old and I don't believe that she was able to work at the farm, so it probably was up to AJ and Big Mac to think about everything. But still, we can't really say that she had bad childhood. She had her family and they cared for her. But her childhood was probably shorter than others, that's why I would choose her as the one with the worst childhood.

Applejack would be a high class lady while Big Mac is forced to actually speak

I can relate to Fluttershy somewhat because I to have been bullied myself but, Id have to agree with the quotes above. I defiantly think Pinkie pie had the worst childhood, she looked so depressed and unhappy living on that rock farm.

 

Farm work alone probably wasn't easy but, remember she also had to deal with poverty due to how poor her family was.

Just thinking about it makes me a little sad.  

 

I also feel bad for AJ, she was forced to grow up and become mature at a young age due to her parents not being there. She had to become responsible for a farm as well as her little sister Apple bloom.

Pinkie Pie is probably a victim of MK ULTRA, which explains where the Pinkamena personality comes from. I'm not sure if that's as bad as losing your parents like Applejack did, but it has to count for something.

No, we can't just assume that Scootaloo's parents are dead, because there's no proof. The writers confirmed that Applejack's parents passed away and they weren't at the reunion, which is the proof enough, considering how family oriented Apples are.

Sad is not the same as bad and all of them found their destiny, so nothing that happened to them as a child held them back. If some episode in their fillyhood held them back that would have been bad, but we don't see that. Plus the remainder of their fillyhood seemed great once they got their cutie marks. So, if you want to go with sad (from the perspective of the viewer and not the mane 6) I would say: AJ, Fluttershy, Pinkie, Rainbow Dash, Rarity, and Twilight.

I think Pinkie pies seemed pretty bad as she had to work on a rock farm BUT !!! the big but!!! 

Applejack had her parents dying, if you think about it her and big mac would have been left to look after the farm as granny smith still would have been old and applebloom to young   On the other side of that though they could have had some other members of the apple family to help. 

 

Fluttershy had rainbow when she was bullied but it has obviously had an affect on her mental health and made her very shy.

None.....Pinkie Pie seems to had a supportive family, the only problem she seemed to have was the fact her family had a rock farm. Not every child grows up in a middle class, well to do family. At least she was allowed the oppurtunity to pursue her dreams and ambitions.

Applejack probably lost her parents at a young age, but she had a VERY supportive, loving family to help her and Big Mac cope and heal. Most people who lose parents as children lack that kind of loving support.

I see people pointing out Fluttershy alot, but I think other than being bullied by other fillies/colts, her family situation is too ambiguous to deduce an answer.

-Pinkie Pie would have remained on the rock farm and probably be depressed for quite some time. eventually she might become a party pony but who knows when that would be.

-Apple Jack would eventually return home since she's smart enough and has the option to go back home where she'll be happier.

-Rarity would have probably taken her wrath out on that rock at some point, possibly breaking it open, or just went and focused on dress making till the idea of using jewels came to be.

-Twilight would have failed her test, but probably focus even more on learning magic, eventually passing or becoming a teacher or something.

-Rainbow Dash would have lost the race, which would encourage her to push farther, eventually performing the sonic rainboom.

-Flutter Shy,,, fell from the clouds,,, and there were butterflys that caught her,,,. hopefully they're there the next time she falls

Pinkie's family didn't even seem to know about the existence or parties (much less 'fun') or presumably 'happiness' until the Rainboom and Pinkie threw her first party for them.

 

Applejack on the other hand had her parents die on her as a filly in addition to an identity crisis when she wasn't sure if she wanted to spend the rest of her life as a farmer.

 

So I think it comes down to one's perspective; which is worse-never knowing or understanding the concept of joy or having it ripped from you prematurely in such a horrible way?
