Well if I can't say anyone from MLP, then it would probably be either the Ice King from Adventure Time or Zuko(yeah I know he becomes good eventually, but he was great as a villian too!) from Avatar: the Last Airbender.

I don't really tend to like villians, but if I had to choose, I guess I'd say Megatron from Transformers. he is actually a good leader, with twisted intentions. Starscream, on the other hand, is hilariously bad.

The Joker from Batman is a natural choice. I cant really think of any else except Gaston, but he's a Disney villain.

I really enjoyed the Zira character from Lion King 2, she was a much more interesting and engaging villain then Scar was in my opinion.

 

Regarding movies/TV shows, I have to say Gus from BB. Watching him transform from a professional businessman a terrifying murderer in the later seasons was pretty incredible.

Here's one of my favorites from childhood cartoons.

 

Father from Codename: Kids Next Door

This guy is just a bad-ass. He's the super-villain of the show, and is the father of the Delightful Children from Down the Lane, an anti-version of the main five protagonists, who serve as reoccurring villains. The dude is nothing but a silhouette, he has a really cool voice, he can shape-shift, and he has bad-ass pyrokinetic powers that increase in strength with his anger.

Joker, Mojo Jojo, Slade, Magneto, Macbeth, Demona, David Xanatos really all the villians in the cartoons I watched in the 90s. They were all pretty memorable in their own way.
