I think Fluttershy may only be doing her part in the natural order of things. She wouldn't intentionally hurt an animal on her own.

I think Fluttershy would understand how the food chain works and that some animals need meat to survive. Too bad, so sad. She's caring for her animals, whether herbivore or carnivore.

Well, whether she killed the fish or not is unclear it seems, but I assume she understands regardless what the animals eat. It is a little hard to envision in one way, but I suppose she knows how the food chain works and stuff like that.
