So regarding shipping fics after Pinkie Apple Pie. Just remember when you write a ship fic between Pinkie Pie and Applejack or Big Mac or whatever. You have ability to simply dismiss canon events that took place Pinkie Apple Pie and is therefor an alternate universe and thus not incest. 

 

Regarding them ever been related makes even more sense if you written before Pinkie Apple Pie aired. 

 

 

And remember, all fan fiction are different parallel universes, let not the events of canon limit you.

 

All that said you could write a heartbreaking story about Big Macintosh (or Applejeck) and Pinkie Pie falling in love, only to find out they were related.

We could also just keep in mind that they're so distantly related that nobody would conceivably care if they're related, but sure. And then there are those who will enjoy the ship all the more for the incest element
