"Unpopular" might not be the best word, but the only ship I can get behind is Cheese x Maud (unreciprocated) and I never see anyone else mention it.

Idk if PinkieShy is unpopular exactly, but I see far less of it than I would like and they're my all time pony OTP FlutterDash and PinkieDash seem way more popular.

 

Discord x Celestia is fairly popular, but it also gets a lot of hate (and people saying you're not a "true fan" of Celestia if you ship it -_-) which makes me sad they're pretty much the only straight MLP ship I really care about, lol.

 

And Trixie x Adagio Dazzle! I'm surprised how little of this there is, I mean:
