It would be very hard to beat an rainbow dash with all her glory and beauty. I would give her relatable reasons to become the villain. Like a tragic loss in the fight. Then should get some scars and lost a wing which get replaced by a stronger metal wing. In combinate with her usually superpowers and speed she would be a very good villain. It would be a fun idea to see how the others would defeat her seeing you need all the elements of harmony and their bearers to activate them, and with Twilight's vast knowledge of magical spells the main 5 wouldn't ever get near her. To answer your question, Twilight would make the most logical sense as she has the knowledge to be able to bring Equestria to its knees. I know in one of the recent arcs they all went bad, but Twilight was easily the worst of them. I actually liked the idea of Nightmare Rarity in the comics. I would like to see any of the mane six become a villain only in a sense that they're still doing what they see as the right thing but it goes against others. Rainbow Dash: The Wonderbolts drilled a principle into her mind, when the Wonderbolts make enemies with Canterlot her strong loyalty makes her stick with the Wonderbolts even if going up against her friends, after an epic fight between her and some Wonderbolts against the mane five till the end she doesn't give up and ends up fainting and restrained. I see her more like a pawn not a main principle villain in that sense. Applejack: To Applejack her family is the most important and she prefers to stay within safe borders. There could be some kind of post-apocalyptic situation where Ponyville could be the last leg of surviving land while the rest have been reduced to a wasteland. Some kind of obsession comes upon Applejack that everyone should stay here and never venture out to find resources and other habitable land. She gets so obsessed she goes against her own friends that seek to travel beyond Ponyville to find hope. Fluttershy: Her love of nature and animals can become a deterrent against her own friends.
