Will the mane six ever go back to the castle of the two sisters?

There's been a couple of episodes involving it in season 4 I think? But after Twilight got her own castle it was forgotten completely. It seemed to have some interesting lore like that corrupt book Rarity found there and the fact that the two sisters used to live there before Canterlot castle. There should be a lot more adventures involving going there.

 

Heck I would think it would be a good excuse to bring Celestia and Luna into an episode.

I remember back in season 4 I actually thought the Castle of the two sisters was going to become Twilight's new castle, and I was kind of surprised she instead got one from the chest. While I'm used to the new castle now, and it's even kind of grown on me, I still find it a bit weird that the Everfree castle was just dropped like that.

 

 I think it'd be great to go back and explore it some more, like you said it's a good excuse for an episode involving Celestia and Luna, or even just delving a bit more into the history of Equestria in general. They did clean that castle up too in Power Ponies, so while it's not Twilight's castle, perhaps they could find a new use for it...

The Castle of the Two Sisters needs to come back so that it could be restored to its former glory or is converted into a museum that represents what was seen as a great time in Equestria's history. No doubt the various artefacts in there are chock full of historical value and it would keep would-be thieves away if it were given better or even any security.

Honestly, I think that was the original plan the staff had initially but hasbro marketing probably nixed that because they wanted a more toyetic design and needed an all new castle to match up with what hasbro wanted rather than just restoring the castle.

 

hence the mane six exploring and fixing up the castle in S4 with it being an aborted idea.

Nah, we need to go bigger, better! Let's blow up all of Ponyville this time...that includes the castle too. With the new town, and the new castle, there's lot's of toy potential there, but the new castle still won't match with the rest of the town!

I think they just thought it'd be a fun thing to do and felt an attachment to the place due to being where they first became the EOH, coupled with them stopping being afraid of it after castlemania took them there and they learned about it and Luna/Celestia's history there.

Good question. Maybe they'll go back to it in the movie and find shocking secrets about celestia and luna.

I imagine it will make a comeback... though as just part of a plot line, or a rebuilt and reformed location is anyone's guess. Personally I think it still holds a lot of secrets, especially as close to the TOH as it is. And I am of the firm belief that not all of Nightmare Moon is gone, and that would be the ideal location for where it may be lurking.
