I always liked the old Starlight Glimmer. She had such an interesting way of running things and was very clever in disguising terrible things as peacefully things (like getting a Cutie Mark ripped off your body)

Though she was not part of Equestria Girls other than in one special. (I know, this is difficult to see by jumping into a thread directly from notifications, but it is in the Equestria Girls sub-forum. :sealed:)

I would also pick The Dazzlings here. Sunset works far better as a protagonist as a villain (for me at least). The Dazzling are really good executed and they bring more than on song with them. So actually even if I'm not the biggest fan of EqG, this one was not really hard to pick for me.

Midnight Sparkle exists very briefly in these movies and does not hold up against the Dazzling, but it was sure a nice idea making SciTwi a villain even for only a short time. I also like to mention Principal Cinch here, because she's definitely memorable. All the others are not memorable or very far to get picked by me here.

The Dazzlings were by and large the best EqG villains to ever exist. Although, I will give Wallflower Blush a close second considering how things ultimately caused her to go over the edge and what she did.

Honestly the Dazzlings were better than 95% of the main roster of FiM's villains

A lot of them are kinda just generic cartoon villains, and most of either show's attempts at something deeper were pretty awkward. I felt like the season 9 trio worked for pretty much the same reasons the Dazzlings did, though.
