Is Applejack Twilight's best friend?

OP you made an interesting case, but I don't see Twilight being closer to any of the mane 5 over another. Actually I always felt that Rarity had a closer bond to her partly because they are both Unicorns.

 

Well, at the end of "The Crystal Empire, Part 2" Rarity was seen with her hoof on top of Twilight's during the reprise of "Wasn't Prepared for This" as they're riding the train. Regardless, yes, the OP does make quite a fine case for Applejack being Twilight's best friend, albeit those points made can be argued as they already have been. Regardless of whether or not Twilight is Applejack's friend, Rainbow Dash, more so from a platonic sense more than sensual, is often portrayed as being Applejack's best friend.

Now some of you may notice that I gave the TS/AJ relationship in Winter Wrap Up a detailed analysis of it's subtlety in showing that the two ponies' friendship didn't become strained after this episode. Well, that's because there's a subject I've been meaning to bring up.

 

So, it's been established that Ponyville was founded by Earth Ponies, right? Then it's revealed in the episode Family Appreciation Day that Granny Smith was the one who founded Ponyville, which means that the town's entire existence is all because of Applejack's family. Basically, what I'm getting at is that after you watch both WWU & FAD, it's really incredible that Applejack easily forgave Twilight for not only breaking a town event's sacred rule, but also one that was established by her own family. Hell, it's amazing that Applejack was even willing to give Twilight a second chance when the latter offered her organizing skills to help the town and didn't respond with something like "I think you've helped enough for one day, Little Missy". I guess that just shows how strong their friendship is.

Interesting. While your argument is strong, I'm not sure the reverse is true. While Applejack may be Twilight's best friend, I'm not sure Twilight is Applejack's best friend. This things don't have to be symmetric after all.

Is Twilight closer to A.J then the other mane 4? I ask this question because I always see the same one or two friendships talked about in the fandom, but the one between Twilight and Applejack is rarely mentioned.

 

AJ Is More level headed than the rest I would have to say.  Probly from working on a farm she would have to be, because running a farm is probly one of the hardest jobs that can be done.  So I would definatly see her connecting more with Twilight in that sense.

 

But I also dont think either of them would play favorites.  Maybe unconsciously they have a tendency to seek each other out but I dont think Twilight or AJ is activly choosing each other over the other 4.

Yes, Applejack is Twilight's best friend. But so is Fluttershy, so is Rarity, so is Rainbow Dash and so is Pinkie Pie. Who says you can only have one best friend?

This might be an unpopular viewpoint, but I think Starlight Glimmer is shaping up to be Twilight's best friend. Aside from Spike, Starlight is now the pony Twilight is most often with. It may not really show this in the series, but it's implied they're working together every day. Starlight does live in Twilight's castle, after all. Despite Starlight's dark past, she is now the pony Twilight can most relate to.

At the time this discussion started (2013) I would have supported OP's idea, during the first seasons Twilight was still sort of a stranger to Ponyville and AJ was the pony to rely on most of the time.

Fast forward to S8 I think that, besides Spike who has been Twilight's best friend but considered part of her family, Twilight is now closer to Starlight Glimmer, most likely because she lives in Twilight's castle and gets to spend more time with her mentor than the rest of the main cast.

As for AJ, I think that the seasons have shown how her bond with Rarity is the strongest, besides the ones she has with her siblings.

Unlike some of the other Mane 6, Twilight seems to think all her friends are equally her best friends! We got AJ and Rarity as best friends it would seem, Rainbow and Fluttershy, and then Twilight and Pinkie look like they consider all their friends equally best!
