I see it as more of a running gag in response to the same situation that occurred at the start of the episode. Misty Fly and Twilight laughed because Rainbow had to go back to Wonderbolt HQ for the third time in the span of what I'm assuming was several hours or days depending on how long that training montage lasted.

In all seriousness, I hope they expand on that next season. Everyone is saying RD's goals are met, and she has nothing left to reach for.. but the truth is, her adventures have just begun. I would love to see her in Wonderbolt investigations and missions, both in helping other ponies, and in protecting Equestria. I like to think the Wonderbolts are one of our best shots at seeing new places and lands of Equestria.
