Why do you think the animals from the Canterlot garden ran away from Fluttershy?

Because of regional dialects of animal language. You see, animals living in big cities has different dialect than wild or countryside animals. Urban animals lived very time in isolation from others, so their language changed. And Fluttershy, as you know, wasn't speaking with urban creatures before and at the Gala Canterlot garden creatures didn't understand her intentions. They  saw a big creature who scared them and trying to catch them. That's why.

Because the animals in that place live in a town full of rich assholes and Fluttershy was dressed like one. They were afraid.

It wouldn't stretch the imagination too much that the Ponyville animals may be more trusting, being out in the country, while the city animals are conversely more suspicious of the dominant species (ponies) and so more liable to flee if approached. I think that was my interpretation anyway. Also, they don't know Fluttershy!

Because they were not used to her. If a stranger came charging into your house you would be a bit cautious and nervous as well. All her sweet talk in the world is not going to change that.... it is also implied the episode takes place over a couple of hours and she did not have enough time to slowly get to know them and earn their trust. It did not help any that her second idea (Her first being CHARGE!) was to trap them. I am not surprised it went so bad for her.

Canterlot is more of a pony territory so the animals are more cautious of who they approach whereas in Ponyville the town is surrounded by nature and animal habitats so the animals there are more relaxed and in less fear of losing their habitats or being flung aside by rude ponies and their magic,

Precisely. Fluttershy's experience with animals mostly involves animals that live in or around Ponyville. Canterlot animals may be entirely different and unfamiliar to her.

 

If I tried to pet a dog that never met me before, chances are its gonna either run away or growl and bite me.

Definitely a case of creatures that had no real interaction with ponies so they were scared beyond belief. We all know those rich ponies would go nowhere near them or have any interaction with them. So Flutters could have been seen as an outside threat.

I suppose that it's possible that animals in Canterlot are somehow different from animals in Ponyville, but even then, Fluttershy has been known to quickly connect with completely different species that she has never encountered before in her entire life (e.g., the manticore in the pilot).  She would easily be able to pick up a different dialect, and the animals would have no reason to fear her.

 

I think that the main reason why she didn't have any success was that she was simply too excited, too eager to get to know all of the animals, and because of this she acted as an entirely different pony compared to her usual self.  It's a change in her behavior that is too subtle for us to notice, but to the animals, it's a difference that completely changes their perception of her and her intentions.

I think those were all abused or otherwise hurt // run over by carts/trains etc animals taken in by Celestia for those typically restricted gardens.  They are understandably skittish towards ponies.
