Hard to say, because we don't really know what the clones are, or what happened to them. Personally, I like this episode mainly for its dark undertones. But no, she didn't kill the real Pinkie Pie. That would render the whole story pointless.

Pinkie wasn't an idiot. She was stressed because there were so many activities she wanted to do, but she couldn't be in multiple places at once. So it's not stupidity so much as lack of foresight.
