Erm... Do E-Sports count? I do watch sports but I don't even bother learning what's what. I just like watching people run around and throw things.

 

If they were a LoL team, for example:

 

Top Lane - Rarity, very good at the solo play demanded of top laners due to her attention for detail that allows her to micro her lane to within an inch of it's life. Safe playstyle, prefers champions that support her friends. Summoner name Rarimpact (Impact).

Jungle - AJ, plays a supportive style focusing on strong early game ganks to get Dashie and Pinkie ahead so they can carry. Voice of reason within the group who prevents the others from panicking when things are going wrong, even if the lanes are doing bad she can be counted on to be doing alright. Summoner name Appleprox (Diamondprox).

Mid Lane - Rainbow Dash, cocky and mechanically gifted, an incredible 1v1 duelist but has bad game sense and tends to play aggressive even when it's not wise. Summoner name Rainbowpow (Overpow).

AD Carry - Pinkie, even greater mechanics than Dashie but is prone to being caught in bad positions if the others aren't yelling for her to back up. Summoner name WildGummy (Wild Turtle).

Support - Twilight, brains of the team, average mechanically but incredibly game smart and makes almost all the overall game calls and rotations. Summoner name TwiLife (MadLife).

 

Coach - Fluttershy, just keeps team healthy and happy and leaves the games up to them.

I like some of your positioning, but I have to disagree on the rest. 

 

I think Rarity at 2nd, Applejack at catcher, Pinkie at SS, and Fluttershy in either right or left field are fine. However, I think RD would make a better pitcher. Besides the fact that she is much stronger physically than Twilight, she has a pitcher's attitude. (Think Wild Thing Vaughn from the film Major League).

 

I think it should be:

 

1st: Big Macintosh

2nd: Rarity

3rd: Trixie

SS: Pinkie

LF: Fluttershy

CF: Twilight

RF: Spitfire or Lightning Dust (that way the outfield is covered completely by winged ponies)

Pitcher: Rainbow Dash 

Catcher: Applejack

 

My list is only set up so that it includes the Mane Six. I don't think either Fluttershy or Rarity would be particularly interested in, or good at, baseball. Twilight would because her friends would, RD and AJ would because it's a competition, Pinkie would because it's fuuuuuun, but I think Rarity would consider it a little too much like camping and Fluttershy would be terrified about it much as she was about flying. In that case, I'd replace Fluttershy with another member of the Wonderbolts, replace Rarity with either Shining Armor or another stallion (You want the biggest guys on the corners, hence Big Mac on first), and possibly move Rarity to either first or third base coach, where I think she'd excel. Cheerilee and Zecora should round out the coaching staff and Spike should be the batboy because he's pretty lame already.

Second off, I put Twilight at pitcher with her being more of a finesse pitcher, relying more on her breaking balls and inducing ground balls rather than the flashy strikeouts RD would provide; she'd be more of a control pitcher getting the job done in a more intellectual way rather than just blowing it by the batter; Finesse pitchers like that often last longer and have a good success rate in the MLB, as compared to power pitchers, which are often relegated to a Closing role in this day and age

 

RD at Center Field was to give her amazing speed and wingpower a chance to shine at a position where you have to be quick and often acrobatic on defense, something she could do with ease and be able to more than pick up the slack for what would otherwise be a mediocre outfield Given that'd give her a shot to flex her wings and show off her speed more, I feel that would also be something she'd enjoy doing, thereby increasing morale and productivity at the same time

Of course I would

 

I was thinking Maddux when I put Twi in as pitcher actually, just like I was thinking Griffey Jr. (Seattle, not Cincy) with RD in the outfield; I had AJ as being a sort of a Ivan Rodriguez type catcher in mind, as well; Rarity would be one of those sleeper 2nd baseman with a mediocre batting average but a great OBP due to her more logical approach to the game, and she'd take a lot of pitches before swinging. Pinkie would be a banjo hitting short stop, similar to Ozzie Guillen back in his day; low average and a low OBP due to being a bit of a free swinger, yet a gold-glove caliber shortstop FS is obviously a left fielder and would bat 7th or 8th in the lineup, even with DH; I like to use an extended leadoff. Trixie would have the personality of A-Rod at 3B but the playing style more close to a Miggy Cabrera Lyra and Colgate were just there to round out what else I had, to be honest

Well I'll make a lot of tweaks when I write it, so I'll be sure to hit you with ideas. My main issue will be deciding whether to find a way to do it as ponies or writing it in the EG universe, since a lack of hands and having to pick up things with their mouths is a huge impediment to baseball. If I stick with ponies I may be able to work in kicking the ball (much like AJ does to trees) to throw it, but catching might be a problem.
