I really like "Reflections" where Celestia had a love affair with King Sombra in a different universe. The ending almost made me cry (and I NEVER EVER cry)

My personal favorite so far is the Luna micro. It's absolutely hilarious! It's definitely a must read even if you're not really into the comic series.

Reflections hit it in the heart for me pretty well, a bit more of a mature story with some real emotional moments, I thought it was done really well.

Micro series was good too, I lol'ed Big Mac's adventure through the festival to get those illusive nails, and luna's story was pretty entertaining. Very recommended.

Haven't read through all of Friends Forever yet, only at issue 5 so far but I'm liking what i'm reading, seems like a good successor to the micro series.

Going to echo everybody who said the Luna Micro. This is by far my favorite comedic comic of all of the various arcs and probably my favorite comic overall. The whole comic was so masterfully written and so flawless in execution and timing that I honestly don't have a single criticism of the comic. Add on to that the huge personal nostalgia boost of having a comic-long I Love Lucy reference going on, a pretty well executed moral, and a humorous mini-comic and it's comic nirvana for me. 10/10 everypony should read this whether or not you are into the rest of the comics.

Favorite serious arc is going to be Reflections, though I also adore the Chrysalis arc. I think what pushes Reflections over the edge as my favorite serious arc is the exploration of both Sombra and Celestia. These are both characters I've been dying to see some character development for, and Reflections did exactly what I wanted to see. Celestia's biggest flaw in character design has been her lack of displayed flaws in the show. I adored that this arc was something that spawned from a mistake she made... it truly humanized (ponyized?) her in a way I hadn't seen before, and it was much appreciated. It also gives us some great gags and jokes, and has one of my favorite mini-comics in it. Definitely a good read.

Also worth mentioning is Fiendship is Magic #1. It's the only one I've read as they are just coming out now, but I really have high hopes for the rest of Fiendship as well. I won't go into great detail cause it's so recent. but I feel like Fiendship is Magic could truly reshape the way the entire fandom looks at the villains of MLP. Very infrequently do we get the opportunity to see what the turning point was for villains, so to have an entire mini-series dedicated to exploring that issue is truly remarkable. And to start it off with none other than the one villain who lacks any sort of backstory or development in the show itself is amazingly ambitious. The Sombra issue was a delighful read and is the only comic in FiM to actually bring me to tears... definitely an arc everybody should read.

And that leaves me with my favorite Friends Forever comic I guess. Honestly very few Friends Forever comics have left me with any sort of an impact. Most of them are fun reads, but have very little sustenance. Heck, I had to go pull up some a list of the ones that have come out just to remind myself of the comics. I feel like Discord/CMC is probably my favorite of the series so far. It's a really adorable comic exploring a very unique relationship between Discord and the CMC. I feel like this comic is the sort of thing this series is best at doing... developing a relationship between characters we'd probably never see interacting in the show itself, and do some really cool character development in the process. The comic gives us a nice little story where we see Discord trying to actually help the CMC. Honestly most of the comic is just silly fun and gags with some great references, but what really separates this from the rest of friends forever for me is the ending where we get that really impactful moral of how important it is to feel included. That's an element of Discord's character I never saw on my own and truly gave me a new appreciation for a character I already love. By far the most memorable friends forever comic for me, and when you see that relationship further developed in the Discord/CMC comic that recently came out in the main series, it really becomes a pretty awesome foundation for future stories.

Last comic I'll give a shout out to is the 2013 Equestria Girls Annual. It gives us some fantastic backstory on Sunset Shimmer that will really give you a new appreciation for her character. I highly recommend taking the time to read the comic cover to cover, then sit down and re-watch the first Equestria Girls right after. Gives you a whole new respect for the movie when you get that new side of her character. Plus the annual sort of has the feel of the new Fiendship is Magic series which is a plus in and of itself. If you enjoy EQG, you'll probably love the comic.

So that's my list... by far Luna Micro series is my favorite comic, but Fiendship is Magic is quickly rising on that list. It might change once the rest of the series comes out

The quality of the main series really detiriated as it went along.

I'd say it hit its stride in the second arc around issue 4/5.

I've only read 10 chapters of the main comic series. ,,Zen and the art of gazebo repair" is my favorite, followed by ,,Return of queen Chrysalis" and the comic about how Cadance and Shining Armor met .

I haven't read many of the comics, but I will say that I am rather fond of Friends Forever #13, starring Babs Seed and Rarity. The story is cute, both Rarity and Babs' characterisations are well-written and the moral is nice.

My favorite are the Shining Armor two-parter, the Reflections arc and the Microseries' Luna comic! I think they're among the best, but there are definitely quite a few contenders. I think there's another comic that could take the place of Reflections, but I can't remember right now.
