As for me, my favorite villain so far would be Starlight Glimmer.

I'd have to go for Nightmare Moon.  She's perhaps not the most dangerous villain (Tirek, obviously), but the backstory of Celestia and Luna is so deep and rich, and such a huge part of the mythos of the entire series that she gets my vote.

I would say Chrysalis. She left the biggest impression so far. She made Twilight look like a fool and had everyone become disappointed in her than sent her into the mines. Just completely mind crushing.

 

Then she forced Celestia off the throne to fight her and decrowned her right in front of her subjects in a dramatic stage.

Discord, but I don't really count him as a villain any more with the whole reformation thing. So, now it would be Chrysalis! I'd love her to return in a future episode!!!!!!!!

Starlight Glimmer is the most realistic and frightening villain to me. I can't really be worried about an evil deity ruining the world, or a swarm of talking bugs taking away my ability to feel, but Starlight locking someone in a room and playing propaganda on loop until they're completely brainwashed is something that can actually happen in real life.

The almighty Tirek! I find him to be the most intimidating of all the villains when he has power. His voice is perfect at that point and we have seen how far he will go to take over all of Equestria. He also consumes magic, that on it's own is pretty scary for Equestria since magic is the lifeblood of it.
