So I get Wind Rider framed RD. But during the part where Rarity goes to see who bought the cake that distracted the guard ponies the baker says the person had a rainbow main and had a raspy voice. Did WR fake a rainbow mane and female raspy voice, or did I miss something?

Older folks are notorious for having raspier, heavier voices as opposed to someone like Rarity or Applejack. Rainbow's just unfortunate to fall under that category. WindRider wouldn't have to imitate the voice considering everyone would just describe it as, "raspy". Certainly, he could've heightened his pitch a bit, but it's all speculation. 

 

WindRider didn't really have to fake the mane. It's unexplained, but WR supposedly cut a lock from Rainbow when she wasn't looking.

I don't remember any mention of a Rainbow mane at all, only that it was a "Girl Pony" with a raspy voice. Wind Rider already has a raspy voice, so he likely just tried to imitate Dash's voice. He was in disguise, so nopony could tell his exact gender, and hep probably just said he was a mare.

I don't remember mentioning the pony having a rainbow mane.

He does have a raspy voice, so I understand that part.

He just left a lock of Rainbow's hair somewhere to hide his trail.

I wanted to ask this too. He doesn't sound anything like her, even if he has a raspy voice. (Nowhere near as cute as Dashie's) I was confused on why it wasn't explained, unless it was implied he just imitated it, which seems to be the case despite sounding quite different.

He probably gave some attempt at making a female voice though, because the cake seller definitely would had noticed it if was a big booming male voice vs a female one that was raspy.

Okay I re-watched the scene in question and indeed I was mistaken, she never mentioned having a rainbow mane, just having a raspy voice. But still, there is still quite a difference between a male raspy voice and a female raspy voice.
