I myself really think that Ultimecia from Dissidia Final Fantasy was the coolest. I mean she can control time.

One of my favorites was N. Tropy in Crash Bandicoot 3: Warped. He's a cool character and his boss fight was decently fun.

One of my favorite mid-bosses was The Deserters, from Kingdom Hearts: 385/2 Days. Nothing was more satisfying than swinging my key blade and smashing two or three of the little bugs into darkness at once!

Psycho Mantis in MGS1 was AWESOME.

He does pop up in the middle of the game and the 4th wall antics he does really adds a lot of flavor to his boss fight.

Seifer from FFVIII, let's be clear all he does through the game reinforces the fact that he's just that badass. Because, "him taking down a GF in that game without even moving" is that awesome.

I'd have to say Darth Nihlus from KoTOR2.

 

He looks badass, and he basically eats The Force, which is pretty badass.

 

 

 

And Barrett from Deus Ex: Human Revolution is awesome as well.
