Cute is a short cut or lesser version of beautiful.

While sexy is..... Well its about sex... You turn people ON. So being sexy is more troublesome for people who don't want to be seen in that way. Highly sexual.

Oh also i believe cute originally means small... So yeah. Hence, usually told to smaller beings such as a dog cat or person who is small or young.
