He reappears in later games because of the events of mega man x2. Zero is rebuilt after they discover his memory chip was intact.

I think X2 was the first video game that impressed me with a deep plot. There were those three guys that you first saw only in shadows. Were they mavericks or a completely different faction? I feel like they were playing both sides.
