She is trying to understand while there is another one of her that was there both times something strange happened at Canterlot High. Human Twilight would believe that pony Twilight is the cause of it all and try to stop her. The human Mane Six on the other hand would think human Twilight is doing it for an evil reason. Conflict rises, then human Twilight finds out that pony Twilight isn't the cause of the disasters while the human Mane Six realize human Twilight's motives. My guess is that pony Twilight will stay in the pony world, while EG Twilight enrolls at the highschool to figure out what strange things have been going on there. But if they were to actually meet, I can see that happening in the next movie. At the end of Rainbow Rocks, EqG Twilight suspected something very strange happening at the school, so it's more than likely she'll go to investigate and meet the Equestria Twilight. I generally think that Sunny should take over as magic of the Mane 6 and teach Twilight about friendship as a big twist on the relationship between the two (point five) of them. I mean, where is the OTHER Sunset Shimmer? Does she originate from the "psuedo-Human" world or Equestria? Or even ANOTHER unexplained, non-parallel world? I fear you're right in this particular case, but . . . Discord? Secondary Twilight is Secondary. Bats. Putting your hoof down.
