Should humanity just kill the ponies on sight?

You are really hung up on the TCB. And not even the good kind of TCB. 

There are two kinds of TCB universes. The one where ponies are hostile and turn humanity into brainwashed pony clones, an the other far superior type of TCB story, which examines what it means to be human, to be the the 'other', in this case, ponies, and how to cope with the end of life as humanity knew it, not by ponies, but by both their own mistakes and by circumstances otuside of their control. 

I'd recommend reading the TCB fics written by Chatoyance. She knows her stuff and doesn't go down the dated trope of evil invaders killing for the sake of killing.

To answer the question, no we shouldn't nuke ponies on sight.

1. Radioactive fallout will bite us in the ass.
2. Nuclear winter is a thing.
3. If Equestria is located through a dimensional portal, how will we nuke it?
4. There's preparing for war, and then there's starting it. Don't waste time, resources and manpower on a maybe scenario. Save it for the definitely. A chance at peace is better than resigning ones self to war. 
5. No one benefits from war. Even if we do 'win', resources will have been lost, and humanity will have to live with the guilt of ending an entire civilization. Future generations may question if the continuation of the species was worth it. 
6. If they do survive, then we've started an unjust, unprovoked war against a species that is both physically superior and has capabilities that humanity has never encountered. Many will suffer all because humanity was paranoid and trigger happy. 
7. You honestly think all of humanity will be on the same side? Word will get out that humans fired the first shot. Quite a few will join the ponies, seeing them as the victims. The start of an unprovoked war may be all the excuse many a radical individual and terrorist group need to go against the establishment. The desire to topple the governments of the world will be greater than ever.  
8. Not every country and every nuclear power will be on bard with shooting first and asking questions later. Any country dumb enough to fire nukes will be nuked themselves. Then there's the ability to shoot down an incoming nuclear war head before it even hits the ponies. 
9. A declaration of genocide against ponykind will most likely start wars between the nations of earth. Some will do everything in their power to eradicate the foreign menace. Some will fight them to preserve the chance of peace. Some will join ponykind, either cause they were int he right or because they see ponies as the eventual victors. Either way, humanity will not stand united.

I mean, people would probably do worse. Seeing as how we love to dominate, I theorize that should sentient Technicolored ponies approach humans they'd most likely be dissected.

As far as killing them, they shouldnt. They should try to study them and vice versa to expand their worldly knowledge.

Chatoyance's TCB Ponies deserve to die. All their world needs to burn into ashes. If I could, I could make a deal with a demon, so I make it so that all Chatoyance's TCB Ponies die. Chatoyance Ponies are little more than zombies, they deserve no pity nor mercy. They all must die.

Sure, I might become some dark lord Sauron like monster, but I saved humanity and killed all of those type of ponies.

Chatoyance's TCB Ponies are one of the most evil ponies that ever come into fan fiction. They deserve either to be wiped out or learn a brutal lesson by means of military occupation over their Equestria, in which human soldiers have orders to shoot anypony who steps out of line. Military occupation would be mercy for what they deserve.
