Interesting point, but you have to ask "When, exactly, did the Princesses lose their connection to the Elements?"  Twilight's Kingdom sort of implies that Luna lost hers when she became Nightmare Moon & hints Celestia lost her link when she used them to banish Luna.

IMO, this was because they are the Elements of HARMONY not the Elements of Justice. Punishing Luna was just, but not harmonious. Look at a ying/yang symbol.  Just doesn't work without both parts.

The pilot shows that, whenever it happened, it was before the Mane 6 found the Elements in the castle.  They were inactive then, so it was earlier than that.  The exile was the last time they were used, so that is the logical time.
