Years ago, Lauren Faust said that the reason Luna's mane was like it was in Friendship is Magic Pt. 2 was because the Elements had effectively drained her of magic, leaving her weak for a time. Even if she wasn't working on the show anymore by the time Luna showed up with a flowing mane in Luna Eclipsed, it can be assumed that that's her normal appearance. I think this is most plausible. Since the flowing effect stops when they lose their magic, it has to do with that. Maybe their capacity to use their magic is so high it just... does that? Or they may have casted a long-term spell on their manes to show royal presence, alongside their crowns and ornamental horseshoes. From a writing perspective, the flowing manes could mean an exuberance of life and power, dynamic and vast (like the ocean). Metaphorically - Luna's mane is literally the starlit sky, and Celestia's is the sun filled sky and land, and so they both symbolize their divine purpose. But just for discussion's sake - why didn't Twilight's mane flow magically when she had absorbed the magic of all 3 alicorns to protect it from Tirek? Then of course there is Flurry herself, who demonstrates incredible magic power - raw magical power - yet her mane does not flow. And I find it kind of difficult to accept that Luna and Celestia are simply alicorns from a different civilization. They are literally involved in the cosmic order (raise the sun and moon). Luna is basically omnipresent during her reign (night and dreams), Celestia is omnipresent with magical power (she always knows when there is a disturbance, for instance). This is why I'm inclined to believe that they are part of the divine order - yes, they live natural lives, but they are also deity. They are at one with the magical (cosmic order) and the natural (they grew up). So this supports both theories - the floating manes are magic and when they are fulfilling their destiny (divine purpose). More than just magic - harmony!
