Wait wait ! I think you should elaborate more in your question, what exactly do you mean by "The Ruler of All MLP Villains"? 

1-The strongest/most overpowered of them all?

2-The most evil of them?

3-The one who literally rules over all the other villains? Like, the boss of everyone?

4-Or the "ruler" in the sense of having been the most threatening villain of all?

For 1, definitely Discord, no need to explain 

For 2, either Chrysalis or Cozy Glow, just the fact that they trick everyone into thinking they are good is something very evil that no other villain has tried to do, and they absolutely despise everyone and everything. 

For 3, I think none of them, All Chrysalis had was her army of her own children, Adagio was literally just the leader of her sister, and Discord had to disguise himself as Grogar to somehow have some control over Tirek, Chrysalis and Cozy Glow, but they didn't trust him and you know what happened in the end, and we can consider that Tirek maybe did rule over Discord, but Discord was just one MLP villain and not all of them and they worked more like as a duo, so none of the villains really ruled over other villlains.

Now for 4 I think it's quite difficulty, but for me is definitely Tirek, he may not have been the most evil of them all or the strongest, but the level of singular threat he presented, at least for me, was the greatest of all the villains so far, first of all, Celestia and Luna were literally scared by his presence and the 3 princesses had to transfer their power to Twilight due to how unconfident they were that they could face him, so a big precaution for one single guy, something that didn't happen with the other villains, Celestia was confident that the Mane Six could defeat Discord with the elements of harmony around, plus the bubble around Canterlot was to protect against a army, and Celestia faced Chrysalis.

Chrysalis struggled to defeat Celestia with the love energy she absorbed, Tirek rivaled the power of 4 Alicorn Princesses in a single Alicorn, yeah Chrysalis didn't have Discord's power absorbed like Tirek did, but just the fact that all Chrysalis can absorb is love energy, while Tirek can absorb all kinds of energy, makes him a bigger threat.

Discord was easily defeated by the Elements of Harmony, Chrysalis and her army were defeated by the exact same power of love that herself absorbed. Now to defeat Tirek, it took a Alicorn and her 5 friends to get a super transformation that probably were the greatest demonstration of power that Equestria has ever seen, more powerful than the elements of harmony and the 4 Alicorn Princesses combined.

Among other surprising feats as well, such as growing to be the tallest of them and having a perfect body for any physical struggle, and as convincing extremely overpowered Discord to join him, yeah he fooled him in the end, but it was Discord who choose to trust him when he was already a good guy, unlike Chrysalis and Cozy Glow who needed to pretend to be good and fooled good people to actually fulfill their plans, Tirek never made that, he presented himself as someone evil from the start.

For me Tirek did everything to be considered as the "Final Boss" of MLP, was evil from the start and demanded a huge amount of effort to be defeated, so for me he is definitely at the top of the pyramid of MLP villains, Discord was stronger but he just wanted to have fun, Tirek literally wanted to destroy everything.

What but that has nothing to do with being "the ruler"! but okay 

i think I'll still go with Tirek, for everything I said above, Discord is a favorite of mine but I don't exactly see him as a villain, at least not of the same type as the others.
