This took me a while to think about.  It was sooooooooo hard to choose.  Finally I finished a list.  You can see it below.

Massive spoilers for Knights of The Old Republic 2 ahead.

 

Hands down,it's Kreia.

 

She is the single-most well-written character I have ever seen.She's a deep and complex character who always makes you think when she speaks.She acts as a teacher to you for most of the game,right until the end where she has been revealed to be manipulating you the entire time since you first meet on the tutorial level.You can't hate her for it though,because if you bothered to learn her backstory,it's completely justified as to why she betrays you.She's the ultimate manipulator.

Last boss from Blinx, the time sweeper, he's the ultimate time monster, and he will kick.your.ass. 

 

Lan Di from Shenmue, and basically any villian from this amazing franchise, he's misterious as hell, and you really get into Ryo's skin when it's about getting revenge against him. 

 

Lavos from Chrono Trigger, this bastard got into my nerves many times in the last battle, but defeating him has got to be the most satisfying thing ever. 

 

And of course, Kefka from Final Fantasy 6, he's a huge maniac who's only purpose is kill and destroy, and the fact he's one of the few villians who actually reached it's goals make it 100% better

He's the slimiest, scumiest, fuckbittiest little tyke to ever grace the rays of my protruding television screen.

Mine? Liquid Snake from the Metal Gear Solid series. What a charismatic badass he was. If not him, then I go with Ghaleon from the classic RPG Lunar: Silver Star Story. A fascinating guy, because he was a villain who was a hero in the previous generation, and he was still doing what he did because he thought it was best for humanity.

My two favorites are Vass from farcry 3 and Merit from syndicate

Vaas is just crazy awesome and Merit is a stone cold badass

First for me? KING PORKY MINCH, THE PIG KING!

Why?...

He has allot of personality, makes you hate him ALLOT [which a villain needs to accomplish to make you feel ACCOMPLISHED when you beat them], is capable of doing what many antagonist can't while being 1,000-10,000 years old, and he is a representation of the Human race.

 

I mean, he starts out in earthbound as an annoying and kind of mean kid with abusive parents, too 1,000-10,000 years of time travel around, becoming king of the world, and destroying it. 

 

My second favorite as of now would have to be COMRADE BLACK!

Now, not so much in the first De Blob, he is just a main villain you have to kill, because...

 

But in De Blob 2, oh man he get's to power in a much more interesting way.

First, he lands on a remote island in a chain of them, then enslaves everyone in the area. he then uses the slave work to build himself a Cult of Ink, of which tricks many people into becoming "Baptised" into their ranks, of which means he dumps the poor folks into ink and turns them into zombies...


 

With that, he then cheats in the "Presidential Election", and once he is announced the winner, enforces all out Martial law and takes over everything....

 

Then, well, you go and kick his butt again.

Dagoth Ur - Elder Scrolls III: Morrowind

Nito - Dark Souls (because he is badass, the fight itself is easy as shit if you got the right weapon)

Mom - The Binding of Isaac (Cause she is so freaking hot)

Kefka Palazzo(Final Fantasy VI). He was evil for the fun of it, and just enjoyed the heck out of it. He also was the reason behind the creation of Dancing Mad, my favorite video game music ever. (Or at least one of, along with Devil's Lab)

The Helghast in the Killzone games are "Antagonists" but if you look at the story hard enough they are actually the good guys. I never really cared or payed attention to Killzone until I got Killzone 3 for my birthday.

If you are a Trekkie like me then you know who the Borg Queen is. I love and hate that she was put into Star Trek Online recently. I hate it because she is probably the hardest Boss I've ever seen in any video game. In the game when you fight her she is in a throne room with several Medical Drones. Anything you do to her is almost instantly healed. And the amount of damage she does is honestly OP. But the Borg in the game are all OP. I like that she was put in because it requires an extreme amount of teamwork (5-man team) to take her down and that's always a plus.

Tira from Soul Calibur is one of my favorites because of her dual
personalities when fighting. One moment she is "Yay im gonna kill you"
then the next "HURRY UP AND DIE". Both personalities are evil but they
are different

Favorite, eh? ... So many actually... I'm gonna have to say 

 

The Joker from Batman Arkham Asylum/City

They really captured Joker's lunacy and the essence (and the fact that Mark Hamill gave voice to him) in the two Batman games, which to this day are the best superhero games of all time IMO.

 

Now then... why so serious? How about I'll let Joker here give you a big smile?

Without a shadow of a doubt, Godot from Phoenix Wright. This guy is the definition of charisma. That sleek mask, the smooth dismissive dialogue - the way he doesn't give a damn about court proceedings. His [spoilers ahoy] antagonistic endeavours you actually feel sorry for - blind determination to avenge his fiancé Mia's death by besting Phoenix Wright in court after believing he was at fault; murdering Elise Deauxnim (who had taken the form of Dahlia Hawthorne) was out of hatred for Dahlia poisoning him five years earlier, ruining his eyesight and making him lose Mia, plus extra hatred that he couldn't get her convicted for Terry Fawles' death. He isn't a bad guy in the end, he's been twisted by other villains, and the result is a murderer that you love - who thought you'd see the day?

Kuja from FF9. Seriously, the dude is not only the most fabulous bad ass around, he is the power behind the crazy queen, destroys his home world single handedly (with one spell!) and then goes on to obliterate all of reality when you do finaly manage to best him.

 

After that astounding performance, the only other villan I can thnk of that stacks up would be Albedo from Xenosaga. Stark raving insanity and fantastic word play abound! What makes is so much better is the man KNOWS how nuts he is.

Pyramid Head from Silent Hill 2, for the symbolism and scare factor.  Also Duo Pyramid Head is my favorite boss ever.  I'd say who the real antagonist is, but that would be a major spoiler.

 

Also Sin from Final Fantasy X, I like it better than the series human villins for whatever reason.

I just started playing Far Cry 3 recently, and I think Vaas Montenegro is shaping up to be one of my all-time favorite villains. I guess it's just how relentless and insane he is that makes me like him so much.


Real men don't need signatures...

I'm actually "fond" of quite a few.

First, Dimentio from Super Paper Mario. I love the behind-the-scenes antagonists, which Dimentio more than certainly is. Basically, he manipulates everyone in the game while maintaining the illusion of simply being a follower of the main bad guy. He leads you to underestimate his true potential, which leads to a shocking twist ending. His plan would've succeeded had literally the impossible not happened. And, he actually killed Mario, which even Bowser hasn't done yet (to my knowledge). I just really like this guy as an antagonist.

 

Relius_Clover_(Chrono_Phantasma,_Charact

Next, Relius Clover. Y'see that robot thing with him? That's his wife. He literally turned his wife into a killing machine by stuffing her soul into it for energy. He did the same thing with his daughter. He experiments on souls, and has admitted to do so because he enjoys watching them collapse and give in to the stress he puts them under. He also took part in an experiment that ended up killing half the people on the planet. For science. While I'm not really sure what the antagonists of BlazBlue are trying to accomplish (the story's a bit confusing), the sheer disregard he has for humans and their souls places Relius pretty high up.

While I find Yami a bit lacking as a character, the symbolism behind it makes up for it. It is the manifestation of darkness, directly in opposition to the Sun god you play as in Okami. It's got five stages, each armed with a new weapon: a hammer and saws (representing mankind's desire to destroy), followed by fire (mankind's desire to burn), a slot machine of DEATH! (mankind's desire to gamble with lives), a robot-ish form (mankind's desire to use destructive technologies), and finally a hand (mankind's desire to use their hands for evil). The oddest thing about it is that it's mostly just a metal ball being controlled by something resembling a baby manatee (representing that anything is capable of great evil). And, let's not forget that before the battle with it, it strips you of all your abilities, causing you to need to gather them back one-by-one. Overall, a pretty symbolic and interesting antagonist.

 

The list goes on, buy they're the major ones.

Dracula and Death from the Castlevania series.  Death's the obedient servant of Dracula and is often as much of a pain in the butt to defeat as his master.  And there's that little interaction Death and Alucard have at the start of SotN where he STEALS all your awesome gear. xD  And Dracula is Dracula; the guy's been "destroyed" and resurrected I don't know how many times in the main series.  And he, too, gave his son Alucard a hard time.  What kind of a father...  Transforms into some horrific monster and then goes kill mode against his little boy!??!?  A not especially good one. xD

 

 

In Castlevania II: Belmont's Revenge (the GameBoy one, not Simon's Quest), I believe Christopher Belmont's son was even manipulated by Dracula and used against his father.  That's playing dirty.

 

 

 

Kefka from Final Fantasy VI.  Evilest of the evil; not a redeemable bone in his body lol.

 

Bowser because I mean c'mon: fiery-maned, fire-breathing, spiky-shelled turtle creature thing that's been in many a Mario title.  He's been dumped into deadly lava numerous times and still come back for the sequel.  He has an unhealthy obsession with Princess Peach.  And I don't say that solely due to the repeated kidnappings:

 

 

He tried to convince Bowser Jr. that Peach was his...  MOM!  Omigosh, the images. xD

 

 

 

Dat blue shell in Mario Kart games.  No seriously: sometimes no matter how well you do during the entire rest of the race, there's still that evil damned blue shell that arrives last second and knocks you well out of first.  No other video game villain has antagonized and infuriated the player in quite so evil and sadistic a manner as dat blue shell.  But, for that, it gets my respect.  Because even just the SOUND of the thing coming your way is enough to trigger feelings of anger, helplessness, and defeat.  Unless, of course, you've got that neato horn thingie they added in MK8. xD
