This makes me think, would Nightmare be even able to take over Fluttershy, considering that her kindness was so strong that Discord had to physically hypnotize her.

I suspect it could empower her with dark abilities. Actually corrupting her to  USE those abilities would probably be beyond the realm of possibility, but after hoof down, you have to assume she DOES have a dark side she must control. Making her even more adorable, of course
