Discord seems to be able to rock up at anyplace he chooses to, but I'm fairly certain he lives in Canterlot under Celestia's supervision. He's been known to visit Ponyville on multiple occasions so it only makes sense that he appears in Fluttershy's Cottage.

 

I kind of feel sorry for what Princess Celestia has to put up with... Who am I kidding? Of course not!

But, in "Three's A Crowd" when he accused Twilight of not really being his friend because she never wrote or visited him, she says that she doesn't even know where he lives.

 

Wouldn't Fluttershy share something like that with them...or someone see him there while visiting her?

Like I said. Fluttershy begged Discord to keep their relationship a secret. Being new at the friendship game, he agreed to keep his lover happy. He mostly appears late at night in Fluttershy's bedroom. (Where she enthusiastically greets him...Over and over!)
