Hypothetically I would say RD, with Flutters as a close second. RD because she's the most tomboyish of the six, and Flutters because whether or not she has a crush, we'd never know it.

Ehhh hypothetically Fluttershy I guess, maybe she's always so shy because she's an inner lesbian and she's shy to be around Twilight because she likes her lol

I think RD miiight, especially with the whole book thingy, and then the flying as well. Also, because Twidash is adorable.

I don't really see any of the others crushing on her just like that. Though with Pinks she could be screwing the entire cast and you'd never even know..

Ok:

 

Rainbow Dash: Probably not. She has a good relationship with Twilight, but doesn't admire her (she sees intelletualism as a weakness rather than a strength) or show signs of having a particularly good relationship with Twilight relative to the other members of the mane 6 beyond helping her learn to fly. There's generally too much conflict between the two.

 

But interestingly, it is possible that Twilight has a crush on Rainbow! Think about how many times Twilight has tried to get RD to do stuff, and tried to help her with things like Daring Do and learning the history of the Wonderbolts and compare that to what she's done with the other members of the mane 6.

 

Fluttershy: Who knows? Someone that introverted is hard to read. She has a good relationship with Twilight, but her best friends of the mane 6 appear to be RD and Rarity, and she has a better relationship with Discord, too. If she's in love it's likely with one of them (or maybe she's a zoophile), but considering that she isn't really the one who drives who she interacts with it's possible she fancies someone else but is scared of interacting with them.

 

Pinkie: She probably has a crush on everyone. When dealing with a pony with reality and logic warping powers to rival Discord you can never say anything either way. Things she does don't make sense by definition.

 

Rarity: She seems mostly disinterested in Twilight. They do very little together when the rest of the mane 6 aren't around.

 

Applejack: She's been helped out a lot by Twilight - whenever something goes wrong at Sweet Apple Acres, Twilight seems to take charge. Applejack seems to admire Twilight in a few ways, as seen in their conversations when these situations are resolved, and probably more than any other member of the mane 6, but nothing really significant. I'd say she's the most likely of the mane 6, but it's very unlikely that any of the mane 6 are into Twilight... Apart from Twilight of course.

I'd have to say Pinkie Pie. I don't know, she hugs Twilight the most and just seems to really like her and such. I also find it believable for her to have a crush on Rainbow, and I don't ship that at all if we're going without bias. On the flip side, Twilight has gotten to know Pinkie more and whenever she goes off into her rambling Twilight just sort of smiles at her, and she's called her a genius multiple times now which is cute. It's just an interesting ship and I can't explain why but I don't see anyone else in the mane six really crushing on Twilight. Just Pinkie Pie. 

 

Also she called her the cutest, smartest, all around best pony in her song in The Ticket Master if that counts for anything. xD Of course she wanted the extra ticket, but it could still have merit. 

 

So for me, I just like to think Pinkie Pie is the most likely to have warmed up to Twilight and vice versa. 

 

As for Rainbow Dash, while I like the TwiDash ship, I agree with what was said, Twilight could have a crush on Rainbow, but Rainbow just sees Twilight as an egghead.

 

But really, you can imagine any of them having a crush on Twilight however you want. That's the beauty of shipping.

Personally I view their relationship as a bit of a love-hate relationship in that Pinkie loves Twilight and Twilight hates Pinkie (Ok maybe not hate but you get the point I hope)

I don't see a single lick of evidence pointing to any sort of romantic interest from the other Mane 6 towards Twilight. Like others have said, if I had to pick one, it would be Rainbow Dash simply because of their almost polar opposite personalities, and opposites often attract. But even seems seems implausible, there's just nothing that even hints at it.
