Applejack always seems to be loosing her freckles, especially throughout season one, so having her hat magically reappear on top of her head is pretty much business as usual for her.

 

How does she manage it? No one knows.

Easily explained, in the little transititon between Pinkie Pie to Twilight and Applejack, Pinkie tore a rift in the space time continuum, went back to AJs house, picked up her hat and put it on her head.

 

oh and btw, I wouldn't call it the biggest animative messup ever no most people never noticed before the few more observant people pointed it out

kudos to whover made this! it's amazing! but still, the hat is one of the more promenent ones. no one noticed the yellowing effect in ep 1 cuz it was WAY out of the way.

The hat was always there, but due to a random worm hole appearing right in front of her hat, using a special method of cloaking didn't allow us to see it...

 

There is a Simpson's clip explaining it a lot better (Why Bart couldn't see Ray Romano in the Hardware store) but I can't seem to find it right now.
