In '' Return of Harmony'' the only flaw to Discords plan was Spike, a character Discord would not have seen as a threat. In ''Keep calm Flutter on'' He underestimated Fluttershy and did not know at the time that he actually wanted a friend. The Tree of Harmony( as far as we know ) is the most power source of magic other than Discord, and as such possess a massive amount of magic even without the elements, this is why it took so long for the seeds to grow, that and the fact that he was turned to stone possibly weakened Discords magic, which also weakened the seeds. And by doing so, would have caused the episode to suck unless some flaw was introduced that could revert them back to normal to save the day. Discord is always going to be limited in what he can do because this is a kids show and the story revolves around the Mane 6, not Discord so making him a unbeatable god would only under mind the entire point of the show as well as make Discord very bland, any coward with that kind of power could blink someone out of existence, that is not a sign of intelligence, its a sign of cowardice and would not have made his plans any more tactical if he did. The ponies lore depicts Discord as the spirit of Chaos and Disharmony. Cherlee even mentions this to the CMC in '' Return of Harmony''. If that is what the ponies view as chaos then that is what constitutes as chaos in their universe, there go Discord is Chaos.
