I don't know, why did they wait 7 seasons to put Rainbow's family in an episode.  Or why did it take 7 seasons for the show to get an episode acknowledging the Apple parents?

The mane 6's parents, have never really been that important in the grand scheme of things.

Well, it's a good point, the parents of all the Mane cast have never been treated as that important to the story. It's season 7 and they're just now introducing RD's parents, it took until season 6 for Twilight's parents to get a speaking role, and Rarity's parents barely ever show up, despite the fact that they do actually have another younger daughter, Sweetie Belle, that they supposedly are caring for. Heck, they weren't even there in "Crusaders of the Lost mark" when she got her Cutie Mark.

Fluttershy's parents showing up so late and out of the blue along with Zephyr is just another thing caused by this.

Their families have had little show, if any in the show. Rarity's parents for example only show up in a few scenes, same with Twilight's. Applejacks's and Rainbow Dash's haven't been shown yet until this season. I really don't think they are as important in the show.

No, they didn't plan to be this long, they just didn't think of anything or felt the need to tell a story that included Fluttershy's family until season 6.

Personally, I believe it was simply to build suspense amongst the viewership. Fluttershy barely even referenced her family until season 6, which gave bronies a ton of breathing room for speculation, this being logical considering how Fluttershy tends to isolate herself from other ponies and seek solace with her animal friends. Sadly, most of this speculation is of a higher quality then what we were given by the showrunners.

I should point out that Fluttershy's parents was seen the second most on the show since Flutter Brutter, after Pinkie Pie's since Hearthbreakers.

I think they simply didn't put Flutter's family in until late in the series because at that point in the show the writers were desperate for any new ideas that they thought might get the viewers excited. Speaking for myself, it didn't work. Flutter Brutter is probably my least favorite episode.
