Yes they poop and pee just like us and every other living creature. The cakes babies had there nappies changed after they had filled them . and the amount of food any crazy stuff that pinkie eats it all has to go somewhere . she must do piles of it. But all in private just like us.

Ponyville USED to have bathrooms - however after the yaks saw the ponies' toilets were not perfect yak toilets, they proceeded to smash every Ponyville and Dodge Junction bathroom out of existence in "Party Pooped" .

 

See? We totally missed the whole point of that episode's title! 

 

This presumes the yaks use toilets. They do look like they have a much more primitive culture. Who got stuck with cleanup duty after the Dodge Junction party?
