I like to think that their biology evolved an enzyme that is is uber strong and devastated any pathogens that would enter their mouth.

Pegasus and Earth ponies have no other choice but to use their mouths since hooves lack fingers with which to grip onto certain items--I am aware that they can hold onto certain things yet the writers never explain this. Unicorns and Alicorns can easily use their magic to hold things for them without the need for their mouths.

For the record, I unconsciously hold random tools with my mouth when I don't have any hands free, most likely because I saw them doing that on the show and... I found it to be... cute.

I am less interested though in the hygienic effects overall as i am in how they don't have more of them walking around with neck injuries considering they build houses, barns and cottages using tools held in their mouths. Just imagining the motion of trying to pound in nails with a hammer in my mouth caused a chiropractor to send me a message informing me of their prices and hours.

No, because that's how they've (presumably) always done it. They would have evolved a way to process any foreign harmful substances that enter their body through the mouth over a few million years, surely (or they'd be dead). Other thing is animals (including humans) can already do this. But you don't, and so guess who is going to have a bad time when they try the first time?

They do seem to have some crazy strong jaws though. To be able to hold things like that and also, writing with your mouth. That is skill.

 

That could be why they do it. Like "Look at what we ponies can do, you humans can't do this sh*t." Which, most of us can't. The ponies win again. I point all of this out because others have already stated how their immune systems are probably godlike.

Also, let us think of the common dog who puts everything in their mouth.

Dogs can share toys and we don't ever seem to worry about them making each other sick. 

Why would this be the case with the ponies? 

 

If humans started doing this out of the blue then we might have some troubles since out immune systems wouldn't be used to constantly coming into contact with outside germs in this manner. But we'd adapt eventually and out immune systems would become stronger. 

 

Just like the ponies in the show seem to have done.

Well dogs don't get sick from even eating cat poop, so they probably just evolved differently to resist more bacteria, or their natural magic reduces sickness.

 

Reason why dogs can though is because dogs are like vultures in the sense they can eat some rotten things, but dogs not as much as vultures.
