How did Queen Chrysalis capture the Mane 6, Spike, and the Royal Family in the Season 6 finale, anyway?

You apparently didn't read how I said there are ways to fanwank it (like anti-magic extensions of the throne), but that's ALL THAT IS.  fanwank.

its just people trying to figure out a way to make a plotline NOT have massive plotholes-- its not the viewers responsibility to make a story work, its the writers.

These type of bannanas that are able to overthrow governments are only grown outside of equestria. Which is obviously where the changlings found them after being blasted off in season 2.

They wouldn't even have to be ponies, we see Thorax disguise himself as a rock in Times They Are a Changling. You could have a dozen changlings in your home as everyday objects watching and waiting for the perfect chance and not even notice.

It was an inside job. They allowed themselves to be "captured" so they could have and excuse to have Chrysalis removed from power and instill a new leader for the changelings who the ponies could control. Same things going on with Ember and the Dragons. Ponies are taking over and subjecting everyone their will. New World Order and all that noise.

This is Chrysalis's "Default" disguise that she uses when she goes out into equestria: She is simultaneously everywhere and yet never questioned by anypony, allowing her untold access to all of pony society, beneath notice

I've just had another theory. What if Thorax's acceptance into the Crystal Empire played a part in allowing the Changelings to infiltrate, especially if it did all play out within the episode's timeframe?

Let me explain what I mean: with a Changeling being allowed to reside and freely walk among ponies by proving to them the Changeling in question means no harm with a 3rd party person to support them, other Changelings could essentially fake defection by pretending to be "enlightened" by Thorax's achievement ("We've heard of Thorax making new friends and we thought about how much better it is to have friends", to name an example) and use a naive character such as Thorax (in the Crystal Empire) as the 3rd party person to convince the ponies of their "decision" to have friends. Although the ponies would still probably be wary, the Changelings could be conditioned to resist reverting to their instincts just like Thorax (although that took a bit of time) and put on their best act to make their "defection" all the more real. And then when nopony is looking, they ambush the completely unsuspecting target ponies and dragon and transport the real ones to Queen Chrysalis, taking their places in the process. But the other ponies will now notice that the Changelings are gone and could suspect something is up, now what? Simple: after replacing their target ponies and the others noting that the Changelings have disappeared, the Changelings can make up an excuse that "justifies" their "absence" ("The Changelings have gone on a magical tour around Equestria","They are residing in our castle at the moment and are unavailable to the public for the time being", just about whatever an average pony could fall for). No disguises, no "pieces of the throne", just a fake act of reformation and a well timed ambush that just might justify the lack of alarm and the "absurdly quick" replacing.

And once again, it is just my theory and this one might be flawed but I just wanna think of whatever possibilities exist :'D

It would have to be something very stealthy because I also don't remember any chaos from the fact that all of the princesses had been kidnapped. Seems hardly anyone else knew about it. Since these are changelings I guess it wouldn't be too difficult, but the season 6 finale was some of the most plot-convenient nonsense that I have seen in this show.

The part with the princesses is definitly the weakest part. I rather had seen that Celestia en Luna were on a meeting with other world leaders and that Cadence was not aware of it.
