I'm airing on the side of songs personally. Seth said that was impossible since Season 4 has been confirmed to have at least 16 songs...and to that I ask how many songs did "A Friend in Deed" and "Magical Mystery Cure" have again?

It's possible that Bats! is going to be the ponies doing something similar to the Cats musical, and therefore we may have a song pattern. But I'm not entirely convinced as we're supposed to have 16 big songs this season, and there's only 10 numbers in the pattern.

That makes sense, but in a way I'm hoping that it *isn't* songs, just because I'd like something a bit more obscure to try to find a pattern out of. That may not make much sense, but I like trying to figure out puzzles of that type.

Well my first instinct was the episodes where the mane six find each key but there are 6 keyholes and 10 numbers. Considering at the comic con preview there was a song and in the animatic it said 409 and 9 is one of them, it could be the episodes that have songs in them.

Or it could be her favorite episodes, she did say that the season 4 finale was one of her most satisfied work.

Not all of the episodes have merely one song. At the Gala, A Friend in Deed, A Canterlot Wedding (both parts), The Crystal Empire (Part 1 only), and Magical Mystery Cure each have more than one, so it's quite possible to see multi-song episodes sometime this season.

 

And this is likely my guess. They're one of these choices (personally):

1. Clues leading to what's inside that box.
2. Episodes McCarthy loves.
3. Episodes with at least one song.

I'm convinced that those are episodes with songs. It can't be episodes that McCarthy has written because that's way too many episodes for one writer. I doubt it has anything to do with the box either. I think the most we're going to get as far as box clues are episodes where each pony finds a key, and just looking at the amount of episodes she mentioned and how they're not spread out very well, I don't think that's what this is referring to. We know for a fact that episode 9 is the one containing the "Apples to the Core" song. And I'm willing to bet that episode 7 has songs in it as well, as the title "Bats!" is possible a reference to the Cats musical. Then there's the fact that episodes 25 and 26 are obviously the season finale, and it's almost a given that they'll have songs considering every season finale thus far has had more than one song.

 

I'm betting my bits that those are episodes that have at least one song or more.

I think it's most likely her favorite episodes of the season.  She did say that what she's most proud of doing on the show is a tie between This Day Aria and the season 4 finale.  Can anypony confirm that for me?

I might agree with you but she listed only 10 numbers when there's confirmed to be 16 or so songs  so unless we get another Magical Mystery Cure episode where they put 5 songs in an episode this could be wrong.
