Well aside from the obvious, "the show would be very boring" answer here are a few others: 1. Celestia and Luna are immortal, not omnipotent. Even with Discord they can't possibly keep tabs on everyone. 2. Equestria and its residents have all shown themselves to be just as flawed as us humans. 3. There would be no point to having protagonists like Twilight and the Elements of Harmony if Equestria was villain-less and all namby pamby 24/7. Crysallis saw how much love energy existed and wanted it for herself and her changlings. I recall a episode or comic that mentioned that some of gotham city's villians are there solely because Batman is there. We're living in a different world than when the G1 series was running, there are only so many episodes you can have about galas and cutie marks and social conflicts before the show gets boring. In fiction however, the villain is not always a person, but the land itself or some kind of deity, like in a Studio Ghibli Hayao Miyazaki film, who had human villains with redeemable qualities, and a supernatural antagonist, which does echo in real life, not all threats on earth come from our fellow humankind, but from the planet itself, regardless of human meddling in the environment. The ponies have faced many foes of many shapes, such as power hungry ponies, the Everfree Forest, Discord, Dragons, and foul weather, but in victory they saved Equestria and formed a friendship forever bonded, it makes for good literature, no one remembers the boredom of peace, as Thomas Hardy wrote "My Argument is that war makes rattling history, but peace is poor reading," although people or ponies want peace, there is always a moment that interrupts the quiet, thus is remembered an recorded and written about, in turn becomes remembered, anyway the villain is typically a worth adversary, and when they are defeated by our protagonist, we cheer and celebrate that triumph.
